The Kerala Legislative Assembly approved the measure to create the university on December 30, 2010. The headquarters of KUFOS are located on the grounds of the College of Fisheries at Panangad, close to Madavana Junction on the Kochi Bypass. A constituent institution of the Kerala Agricultural University, the institution of Fisheries was founded in 1979. KUFOS is the first institution of higher learning in India that is solely devoted to the study of fisheries and related fields. On February 20, 2011, a ceremony at the College of Fisheries campus in Panangad marked the university's inauguration and dedication to the country.

The university's first Vice-Chancellor is Dr. B. Madhusoodhana Kurup, Director of the School of Industrial Fisheries at Cochin University of Science and Technology and a member of the Kerala Coastal Zone Management Authority. The first Pro Vice-chancellor of the University is Dr. Mohanakumaran Nair, Dean and Head of the Department of Aquaculture at the College of Fisheries in Panangad.
